The CellProfiler Software Project: Free and open-source!

CellProfiler cell image analysis software is designed for biologists without training in computer vision or programming to quantitatively measure phenotypes from thousands of images automatically. Have a look at the Genome Biology article describing CellProfiler.

CellProfiler Analyst data exploration software allows interactive exploration and analysis of multidimensional data, particularly data from high-throughput, image-based experiments. It also contains a supervised machine learning system which can be trained to recognize complicated and subtle phenotypes, enabling automatic scoring of millions of cells.

You can download and learn more about both software packages on this site.
